Hey Nicole!
In Manhattan: Grimaldi's (go to the one on 32nd.. the one in Brooklyn has extremely long lines) Joe and Pat's, Lombardi's, Joe's Pizza and Patsy's.
Brooklyn: Roberta's, Lucali's, Best Pizza...that I have been to anyway.
Enjoy!

in manhattan, for a slice go to Joes on 14th and 3rd or Carmine between bleeker and ave of the americas (6th) , for pies, Johns or arturos in the village.
Real New Yorkers eat slices wherever is good, cheap, and fast.
Lucali's is awesome, and their calzones are to die for, but the wait is not worth it if you're in town for a week. I would say any of the John's Pizzerias are good. The one in Williamsburg is often forgotten but great.
Also Scarr's Pizza on the Lower East Side serves a very good slice.
In Downtown Brooklyn, My Little Pizzeria has an amazing regular slice that is the perfect NY slice and only $2.25 and their Margherita is also very delicious, its a good stopover after the Transit Museum.

"Authentic" NYC Pizza comes from steel oven... with a wimpy crust (should not be thick)... should have plenty of sauce and cheese (no bare spots) with the right seasonings...
As such it becomes a matter of taste after the basics...
They can be found in most neighborhoods easily...
Then there is Brick Oven Pizza... Crispy Thin Crust with a thinner veneer of toppings...
This is a classical style found at older establishments (for the better ones) and nouveau pseudo-classic restaurants or facilities (eg Whole Foods) that at best becomes an experimental venture...
You do have plenty of decent suggestions already given ... enjoy...

Lucali's in Brooklyn is amazing, but you need to line up early and be prepared to wait. Roberta's is really great, too, but also has lines. If you are going to go on a graffiti walk in Bushwich, though, it's a great option. Giuseppina's is similar, but not nearly the same wait. All three are in Brooklyn, so you'll need to travel. There are great slices all over the city (especially in Staten Island), but for a coal or brick oven pie experience in Manhattan, I would say John's or Lombardi's.
When I fly home I visit one of two places: Angelo's Pizzeria, NYC (coal fired wood ovens) & Joe's Pizza(they ship nationwide via Goldbely.com).
If you're going to Grimaldi's, just go to Juliana's instead. Patsy Grimaldi, who was the pizza genius behind Grimaldi's, sold the original name and restaurant more than a decade ago. He got back in the business when he opened Juliana's. It blows my mind that people walk by Patsy's new pizza place to go somewhere he used to work. It's like walking past the Louve to see a picture someone took of the Mona Lisa. Insanity. In Manhattan, go to Joe's.
Virtually anywhere in NYC!!! I love Grimaldi’s under the Brooklyn Bridge. You can walk across the bridge....which I highly recommend....and arrive at Grimaldi’s!!!!!
For a little upper end pricing, I would say Mezzaluna. But if you wanna stay in the normal range, I would also say Joe's Pizza. It's a popular spot on Saturday nights, and has been around for a while.
Hello. Yes I'm Native newyorker and the best Pizza is in LITTLE ITALY!! Near Greenwich village!
I would say go to Totonno's Pizzeria Napolitana
