If you want something near the city centre, I like to eat in the brewery U Medvidku (near Narodni trida). They have delicious stuffed dumplings with smoked meat and sauerkraut. Lokál or Potrefena Husa (they have a chain of pubs/restaurants) is also a good option.

Karlinska Pivnice (tram stop Urxova). Might not be easy to find, so taxi might be a smart move :) enjoy

If you want something traditional - Czech/Bohemian/Moravian - try places like Vinohradský pivovar (near Flora), Vinohradský parlament (near Náměstí Míru) or Lokál (in the Old Town). But if you want to be really authentic, go for U Vodoucha (near Jiřího z Poděbrad) - it's cheap, they have great beer and the food is what my grandma would have cooked.
