Hey Nathalia,
the best way is to take a train. If you buy a train ticket around 2 weeks in advance you can get to almost to 20 EUR per ticket for second class, which is a great deal. Of course later you book, higher is the price. I recommend taking a train in the morning around 7am, since the ride takes about 7 hours. You can enjoy amazing landscape along the way plus these long trains have a dining cart, where you can get normal full-size lunch :-)

The train is fast and efficient and the scenery is nice. The station is right in town and has a metro station beneath it.. There are also trams nearby. Whatever you do, don't take a taxi anywhere--they are all notorious crooks. Watch the youTube videos about taxi scam in Prague.

If you are traveling Europe, most likely the best would by car, by I believe by bus goes fine :)

I second the train option. I would prefer it as well. There is very decent bus connection as well - https://jizdenky.regiojet.cz. Comfy buses and usually cheaper than trains.

I may recommend booking the train as soon as possible. You may get way better price.

Well, interesting question considering that I am right now on a train from Budapest to Prague. This is my first time, so I can't guarantee it's the BEST way. At about $160 for first class (obviously somewhat less for 2nd class), it was a pretty good deal. Much less than flying. It is 6 hours. So far so good. One word of warning though, we got totally scammed while boarding. A group of guys boarded our car just after we did. One of them engaged us in conversation (spoke very good English), two others were standing very close, blocking the aisle. We had just completed a two-week river cruise (two couples), so we had a lot of luggage, backpacks, etc., so we were struggling a bit getting everything up on the rack above our seats. During the distraction, one of the guys grabbed our friend's backpack and jacket. It was about 20 seconds before we realized it, but they were long gone. It was a total bummer. So, beware.
